    I feel like I'm missing an important part of the puzzle.

    Correct me if my understanding of this isn't correct, but it seems like the various EAP types (ie. EAP-TLS) were WEP specific at one point in time. Meaning that they at one time were hard-coded for TKIP (WEP) encryption. At what point were the EAP types updated for AES (WPA2)? How was this accomplished? Did this require a major re-write of the EAP-TLS code? Or is the coding able to accept updates for newer encryption types that just 'plug-in' to EAP-TLS?
