This is a freaky situation you've described here. :-) I didn't test it out in the lab to be sure, but I'd guess that the RTS/CTS threshold would only apply to the frame exchange ONCE, not per fragment.
RTS-SIFS-CTS-SIFS-FRAG1-SIFS-ACK-SIFS-FRAG2-SIFS-ACK-SIFS-FRAG3-SIFS-ACK
A good way to prove this would be with the NetGear WAG511 card which has settings for fragmentation and RTS/CTS thresholds. Of course you're not going to see the SIFS in the protocol analyzer.
