One of the limitations of MS Server is it only supports a couple EAP options (PEAP & TLS.) Funk is more robust and supports more EAP types. You'll have to determine which EAP type is most appropriate for your needs.

EAP-PEAP tends to be very popular because it balances reasonably strong security with ease of implementation, and support from Microsoft doesn't hurt! Hope this helps.
